1941年夏以降、チェトニクはセルビア人の抵抗者を糾合し、ボスニア・ヘルツェゴビナ東部においてムスリム人に対する残虐行為の数々を実行した。ムスリム人に対する虐殺は、ノドを切り、川に落とすといったものが多く、フォチャやゴラジュデ、チャイニチェ、ロガティツァ、ヴィシェグラード、ヴラセニツァ、スレブレニツァやドリナ川渓谷一帯などのボスニア東部で頻発したが、セルビア人の村が点在するヘルツェゴビナ東部でも、1942年までは強固に抵抗を続けるセルビア人の活動があった。チェトニクの文書では、たとえば1942年6月にコトル・ヴァロシュ地区のヤヴォリネでの会合の議事録に見られるように、「セルビア人ではないあらゆるすべてをボスニアから除去する」決定について述べられている。セルビア人チェトニクによる民族浄化の正確な被害者数を特定することは難しいが、数万人が殺害されたと考えられる
